But if I add one more to the team now, I have technically replaced that person with Ragni, and therefore used all three replacements.

Unless my first replacement doesn't count. It was after cup start, but before any matches had been played.

If it was before any matches are played then I don't see any reason for it to count as the rule is there to prevent team switching if a team is losing or having arguments so before any matches are played that won't come into affect.
